The only person I know who hurt a car with a cold air intake had to drive through a huge puddle. It was so big the entire filter became submerged. Rain hitting the filter should not be too bad. If you are scared you could always get a shortram or modify your cold air so you can run it shortram when it rains.

I have a cold air intake in my Honda Civic, 2006. When it rains, I don’t/can’t drive it. Is there something that I can buy that can help with this issue?
